There are quite a few actually...it is a powerful feature but, my users complained about the following things....I wrote this up a while back:

List alerts (I think DP wanted this) 
custom columns (although a BCS ECT can have a column in a regular SPList)

Connect to Outlook 
Create Visio Diagram 
Open with Access
